If I buy the retail version of Defense Grid in the store, will it work without "Steam", or "Nitrogen", or any other unwanted application. I just want the game, not any online gaming community stuff.

Yes, the retail version comes with a completely offline & DRM free version of the game.* It does include a Steam code for a second version of the game on Steam should you want that as well, but that's purely an optional bonus for buying the retail version - you get 2 copies - one offline & one online.
